Leave in charge is perfect, as is the situation you set up in the sentence. Two notes for you:

I know what you mean by determinant or decisive, but these are not the right words for this situation. I think here you might say, “in a position of leadership” or “If you are a decision-maker in…”.

Second, “maybe” is about uncertainty. But in your sentence, you’re expressing an opinion about what is wise. You, the speaker, have an opinion that you want to express softly. Therefore, I would say: “… you might not want to leave your coworker in charge” or “it might not be a good idea to leave your coworker in charge.”

“If you are in a position of leadership in a business or government organization, it might not be a good idea to leave your coworker in charge”
“If you are a decision-maker in a business or government organization, you might not want to leave your coworker in charge”
